Johnson, the defending champion, missed a 19-foot birdie putt at the 18th hole with a chance to become only the fourth player in PGA Tour history to shoot a 59 in official competition.
The 2007 Masters champion holed an 84-yard shot for eagle at No. 7 and made five birdies during a seven-hole stretch ending at the 17th to take the lead during a rain-soaked third round.
His 10-under 60 gave him a three-shot lead at 15-under-par 195 when the round was suspended due to darkness.
Second-round leader Paul Goydos and three-time Texas Open winner Justin Leonard were locked in second place at 12-under par when play was stopped. They were both on the 13th hole.
A strong storm that dumped several inches of rain on the La Cantera course caused a weather delay of nearly five hours, pushing play into the evening.
Only 14 players were left on the course when the round was finally suspended for the day around 8:30 p.m. local time.
It will resume Sunday morning at 7:30 a.m. local time (8:30 a.m. ET) with the final round scheduled to begin approximately 2 1/2 hours later. Players will go off the No. 1 and No. 10 tees for the final round.
